How to fix missing data in exports when Apple Health has the data

Data Missing in Export Files

If data is missing from exported files even though there is data stored in Apple Health, this usually indicates a permission issue.

Check Apple Health Permissions

  1. Open the Apple Health app on your iPhone.
  2. Go to ProfileAppsHealth Auto Export.
  3. Ensure the data types you expect in your exports (e.g. workouts, heart rate, steps, medications) are turned On for Health Auto Export.

For medications: Apple treats medication access separately. Open Apple HealthMedications, tap each medication, open Data Sources & Access, and enable Health Auto Export for each medication.

Reinstall Health Auto Export

If permissions look correct but data is still missing, reinstalling can reset the app's Health access and often fixes the issue:

  1. Delete Health Auto Export from your device.
  2. Reboot your device.
  3. Reinstall the app from the App Store.
  4. Open the app and complete onboarding again.
  5. When prompted, grant Health permissions and enable all data types you want to export.
  6. Run a manual export or trigger your automation to confirm data appears in the export.
